I tend to agree on the purple dice. Let's say that those dice create a quite different gaming experience, so it is a matter of taste on which game mode you prefer. I definitely recommend playing with the purple dice if there are players in the group who are new to the game - it will improve their experience and they will be more likely to want to play it again.
Another suggestion is to print out this file on cardboard and have it at hand:
Master Builder Alternative Board
The master builder card (if it comes up during the game) can make the cathedral a bit fiddly without this print-out overlay. You can avoid any debates on which cube has been placed where if you use this overlay.
